I am very disappointed by all my 40-50 apps being zapped by potential design flaws in iTunes v9.0.1.8 with sync-ing to original iPhone v3.1.
1) Laptop disk crashed. Vista system was manually rebuilt. Downloaded fresh iTunes. Sync-ed iPhone with iTune. Was asked whether to 'transfer' my apps to iTunes, which said in the fine print that NOT doing would result in the apps being removed. Said YES. Started transfer. Got box listing all 40-50 my apps stating that they were removed from my iPhone but NOT transferred to iTunes because iTunes was not activated. Only choice was "OK"!!! AWWWW I immediately activated iTunes but the damage was done.
2) Scheduled an Apple Expert call. She recommended to download and install each one again manually. AWWW At least, she mentioned the list of app purchases in my store account.
3) When asked about restoring the backup from before the app removal, she reveal the 'secret' menu by right-click on the left banner for iPhone Device. I connected the iPhone, which started the auto sync. Backup of the iPhone was performed first. Did the rt-click trick to restore a previous backup. iTunes immediately started restoring the backup without options. After restore, my iPhone was unchanged. Looked into Edit-
